I pick up my 51 plate 406 tomorrow, is it possible to remove standard radio/cd player and replace with an after market one, I am hoping to install my JVC CD/MP3 player.

Yes and No. If the car has a multiplexing wiring system, then you will need a radio that will work with this system.

If you suffer from endless random electrical glitches such as the headlights coming on when you wind a window down, then you have the new improved multiplex system.
If all the electrics pretty much just work, bar the odd strange burning smell then you have the old style wiring loom system

What model of 406 is it? Being a 51 plate, it is most likely fitted with multiplexing (I want to say unfortunately, because it really is crap in Peugeot cars).
Now, yes you can replace you stereo with an after market unit. It will be a pretty straightforward thing if you do not wish to "integrate" your new stereo with the dashboard display or steering wheel remote control. Otherwise, it's more difficult and you'll need help.
